The movie (Badlands Rumble) is kinda like the Bebop movie where it's set within the timeline of the series, and could have been a multi-episode arc. So there's always that, if you haven't watched it already.

Detective Conan! The main plot is ridiculous, but some of the individual cases are brilliant.

nah, hasn't that series been going on like forever? I want something with an overarching story arc for a mystery. you know, having questions answered only having more questions come up

Gosick is essentially Sherlock Holmes with Holmes being replaced by a little girl. There's an overarching story, but then there's a series of mysteries that are usually over the course of two episodes.

"Baccano!" might be up your alley. The first three episodes are kind of confusing/messy but it becomes amazing as it progresses. The plot is too complicated to summarize but if I remember correctly there's a significant mystery element to the story. WATCH IT!

On the last ep of Trigun, I'll have to watch the movie when I'm home because hotel internet sucks.
