So my partner and I racked up a load of Club Nintendo points, but didn't really know what to spend them on. We decided on the Wii SNES controller, as we thought it looked pretty cool.
Months later and we have yet to open or use it. We have no virtual console games, it can't be used for normal Wii games due to the lack of analogue sticks, and I figure I'd probably end up buying the Wii U virtual console games instead of buying Wii virtual console games.
Is it worth just sticking on Ebay now or do you think if we wait a few years, with it being new and sealed and it being a limited edition exclusive, the price might increase a lot?

Rare (useful) first-party controllers always jump in resale value- just look at the exclusive Blue Pokemon and Yellow DK controllers on the N64. What you're holding onto is likely even rarer, and I'd recommend holding onto it for some years, especially considering it's sealed.

I have been waiting for the US Club Nintendo site to make available that SNES Classic Controller as a purchase for the coins I have earned or as a Platinum Prize. This is one of the few tangible Club Nintendo prizes worth getting, better then a just a gold painted standard Nunchuck, posters or a download.
You are right it does appear to have limited use, but I think you could find some disc based games worth a go. Your loss for not at least trying it out on a few games. Look for Classic Controller games that can be played with the Dpad in place of the Analog Stick, there are quite a few that are out there. I'm betting any Tatsunko Arcade Stick compatible game should work just fine with your SNES Classic Controller. Try Rayman Origins for example, perfect for that controller!
As far as resale value maybe it might drop as the WiiU takes over? It will go up in value if there are WiiU games that are compatible with it. For me, I would not pay a great amount since there are also mod options.
Oh yeah, we have Rayman Origins. Might be worth trying it on that. Although I've been meaning to get Rayman Origins on PS3 anyways, so I can play with a decent controller and in HD
Otherwise though, none of the Wii games I own would make use of it. I guess I could buy more Wii games and figure out what would be compatible.
I wish Club Nintendo prizes weren't so crap. That SNES controller was the only option worth going for. And as cool as it looks, functionally it's kind of useless. Yeah, it's cool for classic games on the virtual console, but now the games are being rolled out on the Wii U instead, I'd rather wait and use the gamepad.

Agree US Club Nintendo is crap compared to JP Club Nintendo. Other games you might try include Arcade Compilations, Kirby Dream Collection, Mario 25th, Smash Bros, and of course Tatsunko Capcom. That Kirby Collection even has a couple of SNES games, another great match for your controller! Seriously, give that SNES Controller a try on any Classic Controller game, you might be surprised. Many require the Analog stick, but then again many can still be played with just the digital side of the controls.

Rayman Origins looks pretty good with a Wii Component Cable 480p arrangement. There are also PSX adapters if you prefer Wii Rayman with a Duel Shock.

It's a nice collector's piece, but for pure functionality you might be better off getting a Mayflash Controller Adapter for SNES NES to Wii and keeping that official controller pri$tine seeing as it's already pretty $ought after.
These are especially useful if you're emulating older consoles on your Wii.
