The model 1 SCD looks better under the Gen model 1, but it is a horribly unreliable and easily broken POS. A SCD model 2 will take up half your living room, but it is a lot less problematic.
Anyway, my vote is for NES, SNES, and Gen with a PS2 if you can swing it. Of course game prices are going up so something to consider.

My 2 cents, only read the first post, but i will go back and read the rest after i post.
These are the systems that are the most mainstream and offer the best collection imo, not going to list Turbografx or Neo Geo, as those are too rare to just start collecting for on a whim.
But here goes:

PC
Now this is if you starting from scratch as of today 7/10/13, here's my reason for this listing, and yes this does require modding and pirating, but this is if you dont have alot of money, space, or desire to own every major console of the past 20 years and just want to play games...
The Wii can be modded to play: NES, SNES, Genesis, GB/GBC, GBA, Turbografx, Sega CD, Mame, plus the Virtual console, and the entire GameCube collection if yours is backwards compatible.
The PSP can be modded to play: NES, SNES, Genesis, GB/GBC, GBA, plus you can turn PS1 games into image files to be played on the PSP, plus PSP games and PSN games.
The 3DS for obvious reasons, you have the entire DS collection available to you along with the new generation of 3DS games yet to be released, plus the eShop, and virtual console.
The PS2, huge collection of all genre's plus PS1 games, can also be modded to be region free or other stuff.
PS3/360, current gen, you have it all.
PC, Obligatory Master Race, can run everything, some would say it plays Wii/GCN games in higher quality than the original Wii/GCN ever could, i personally play PS2 games i dont have, on my PC.

Modding systems is a little beyond my skill level. I have read up on it and I think its pretty neat technology. Any suggestions on what System would be the best for Modding and playing Emulators? I had a DC that had ROM disks and it was cool to take to friends houses.
I agree with your PC point. Cant really avoid that it is really the best for gaming of any type hands down. Most likely when I get a new PC it will be built for gaming particularly and ill be running Emulators.

I keep hearing this, but have never had an issue with my Ver. 1.1.0 (or it might be ver, 1.0.1). Thing runs like a champin.

A powerful PC is of course your best bet.
If you want console hardware, the PS2 with a MCBoot card would last you the rest of your life.

You could also get a GBA if youre into handhelds, so you could play GB,GBC, and GBA games in one handheld. Or maybe you just want consoles.
For Consoles NES, SNES, Genesis, PS2 (which also plays PS1 games).

I like Genesis 1 with the CD underneath for design. But the 32x looks best on Genesis/CD 2 because of the design. This is where you suffer for fashion I suppose. Again if Im going for the "Retro" thing I gotta go with the Genesis 1. Also I remember the SegaCD1 front loader to be an issue.
If you're going by pure asthetics, there's always the possibility of getting a CDX and a model 2 Genesis with the 32X. I think those would look better side-by-side than the tacked on CD unit attached to the model 2. I've never liked the model 2's configuration for that reason.
