I remember feeling slightly sad when I beat the tanker level in Dues Ex, because I realized I was getting close to the end of the game and I didn't want it to end.

I was also a bit sad when I beat Half Life: Episode 2, one part because
Eli was killed out of left field
and one part because I knew I'd probably die of old age before I'd get to play Episode 3. :)

A new one to add to my list: Brothers- A Tale of Two Sons

Massive spoilers ahead:
OH MY GOD! I just finished the game. I can't believe they actually made me bury my own brother. That was painful! The little brother just walks around depressed and hopeless and after a few attempts at hopefully bringing him back to life, you suddenly realize that, yes it actually is hopeless and I'm going to have to accept that he is in fact dead and bury him. At this point in the game, I've becoming really good at the twin stick controls and losing half of the controller with the older brother's death makes his absence keenly felt. They brilliantly brought this more fully to the player's attention by making the little brother have to do things that he could only do with his brother's help before. And now, he still has a hard time doing them, but summoning the dead brother's spirit for strength by tapping on his otherwise inactive action button now gives the little brother what he needs to do things on his own. That's powerful game making. It really ties together how mechanics and storyline tell a tale and adds emotional depth beyond just the narrative events of what happened. I really missed the brother and had a hard time with his death.

I felt this way too. In some ways what was even more heartbreaking was wondering if the journey was even worth the cost. :( No one seems very happy by the outcome.

I shed a tear when they remade Super Mario Bros for the bazillionth time.
