I was just thinking about Mega man and a few things popped in my head and through these wacky theories might make for good discussion so here goes.
Dr Wily isn't really a Villian. Dr Light is an egotistical ass who takes credit for Wily's Ideas and since Wily had enough of Dr Light's BS and broke off on his own Mega Man has become an unwitting Pawn in Dr Wily and Dr Light's My Dick's bigger than yours contest. Being sent to destroy anything Dr Wily creates.
Dr Wily Knew Mega Man steals weapons, probably so Dr Light can copy them. Knowing this he built DRM into Zero and thus Sigma/Zero Virus is really DRM.

Re: Wacky Video game storyline theories
Actually, I listened to some amazing techno on Friday and I had a bit of weed in me and was wearing my Arthur UMVC3 8 bit necklace and spent like 3 hours thinking about Ghosts and Goblins.
Arthur is a diminutive non-hero, he's what a structualist might refer to as "the ineffective hero". That's why the game's so damn hard: Arthur has no hero-like talents and is not cut out for his quest. His armor doesn't symbolize his heroicness, but rather his facade which, as you probably know, wears off very quickly, revealing him for what he is. Satan is so boorish about stealing his woman because he knows there's nothing Arthur can do about it. His only skill is actually the player's skill to outsmart his foes.
Also, what makes the game "scary" if you're playing it for the first time is not knowing what'll happen next. The empty parts build suspense, like in a horror movie. That's the kind of thing you don't notice anymore because you've played it out and know what'll happen.

Oops. But having read that thread, I think this one's more appropriate for our theories. Maybe put Capcom in the title!
