I wonder if a homebrew version could be developed that gave you a CD quality soundtrack using real MJ tracks.
Man, that's a great idea. Having original Michael Jackson recordings would've been a great way to showcase the Sega CD. I don't think a port would've been that hard to do if the original source code was accessible. Without that code, I don't think it'd be feasible.
Also I can't believe until very recently I didn't realize there was an even better Moonwalker arcade game other than the Genesis version.
There's also a Master System version. As well as several versions for home computers such as the Amiga and ZX Spectrum.
If we establish a timeline, there was only a very narrow window of opportunity when this hypothetical version of Moonwalker on SegaCD could have been released.
August 1990:....Moonwalker released for Genesis
October 1992:...SegaCD released to moderate success
June 1993:.......Jackson child sexual abuse scandal hits the media
February 1994:..Sonic the Hedgehog 3 is released; Jackson is not credited for developing music for this game.
What OP calls a "missed opportunity" could only have happened in the eight month window between the release of the SegaCD and the public media scandal. It was a smart marketing decision not to release Moonwalker on SegaCD. MJ's name became toxic to sales.
On the other hand, now that Jackson is as dead as the SegaCD platform, a homebrew version of Moonwalker could be lots of fun. There's no legal way to distribute a copy of this game, but when did that ever stop the homebrew community?

With some careful planning, the hypothetical Sega CD Moonwalker port could've been developed after the Genesis version to make for an earlier release.

Looking back it would be, but back when Moonwalker was released Michael Jackson was bigger than opium. If a Sega CD port had been timed to release alongside the Sega CD console, it would've been a real boon for the console. Imagine the advertising campaign showing the gameplay of Moonwalker with the original MJ tracks playing in the background. Perhaps, the console can be promoted as the only console that can do MJ's music justice. Then the scandal would've happened, ruining the company's strategy.
With the success of so many post-console end games (Pier Solar), Sega could just remake it for modern consoles and then if demand was high enough, outsource the job of making a SCD version of the game. Though God knows it'd be almost idiot-proof to crank out Sega CD games as opposed to anything either cartridge-based OR CD-based on consoles with copy protection. But this would also make pirating the game just as idiotproof.
But there was that Sonic 1 hack that worked with the Sega CD to allow you to play Sonic 1 with a custom soundtrack. Maybe do a similar hack of Moonwalker?
