Rumor has it that the reason Earthbound's not on VC is because NoA's lawyers are scared of the Beatles references.

Panzer Dragoon Saga has the problem of no longer having the source available, but I'm sure Sega could just build a custom Saturn emulator to run it if they really wanted to re-release it. Besides, I'd expect to see Panzer Dragoon 1/2/Orta first.

Does the VC really affect the prices of games much?

Emulation hasn't seemed to have an effect.

I can download and run any SNES game I want on SNES9X for free, but the prices of carts still are climbing.

Not really in the long run.

I noticed when Secret of Mana first went to VC the price dropped but now it's back to where it was.

If anything, prices have a greater chance of increasing due to more notoriety.

TMNT The Arcade game had a lot, but not as much as Yo! Noid. And Yo! Noid, doesn't seem to have as much product placement as Cool Spot. And the Tony Hawk series had more sponsors than Cool Spot.

Well, for games like Yo Noid!, Cool Spot, and Chester Cheetah you're looking at the mascot the entire game, so that's sort of 100% placement. In Darkened Skye, Skittles power your weapons and things, so that's full time too.

And you also have Madden/sports games, which is non-stop product placement.

Kinda of interesting how much product placement in video games exists.

So why doesn't availability on the VC (or similar) seem to make much difference in price when it comes to the actual cartridge?

I know there are a lot of folks on these forums who value original hardware for its own sake. There's nothing wrong with that. But does the average gamer care very much?
