Major Stryker is now freeware and you can still buy Raptor from 3D Realms.

But honestly, I prefer consoles for shmups. I like using a controller!
There this thing called Joy 2 Key :P
And actually, a vast majority of doujin shmups have controller/arcade stick support. I use a stick with my doujin games all the time without even using joytokey.

No one brings up Tyrian 2000? Blasphemy.

Also it's free on GOG.

A few good ones that I haven't seen mentioned yet are:

Blue Wish
Blue Wish Resurrection (my personal favorite doujin game)
Hitogata Happa
PLADZMA (interesting progression system, especially if you can read the japanese)
Road to Al-De-Baran
TOAPLAN FOREVER

Quite enjoyed ring^-27, despite the extreme low-res. It's fairly reminiscent of Cave stuff and worth checking out!
Developing a twin-stick shmup dubbed Zenzizenzic.
