I only recently started playing NES games again - being a Master System owner back then, I'm not too knowledgeable nor keen on most NES games.
I've been missing out on a few games, to be sure, but thus far not as many as my Master System library. I do have my own personal favourites, but there are a few I haven't played very thoroughly so I'll refrain from making a top ten list at the moment.
Name some good titles, and for the love of gaming, don't copy all the other lists!

Here is a short list of nes games i still play every now and then.
Ninja Gaiden - A good game but be warned it does take a lot of practice to get through it. I usually quit when my thumb is sore
Vice Project Doom - Similar to ninja gaiden in many ways except you have more weapons. And it is also very hard.
Blue Shadow - Another ninja game but this one isnt nearly as hard as the other two but that doesnt mean it isnt challenging.
Bionic Commando - A solid action game with a twist you cant jump instead you got a grappling hook.
Castlevania - A platformer with a vampire theme pretty good game aside from the fact the controls take some getting used to.
Castlevania 3 - Same as the first one in most ways except more characters to control and you can choose your way through the game.
Double Dragon 2 - The best beat em up for the nes.
Rad Racer - I rarely play racing games but i like this one. I just gotta get 3d glasses and the powerglove to get the full racing expirience
Rod Land - Maybe its because i like the amiga verison so much but the nes verison is actually a good port.

Top 10 NES games isn't quite as insane of a request as top 10 SNES games, but it's still hard to do. So I'll try and restrict it by only selecting one game if there are several that are similar:

I agree with D.D.D. about the aging of these games. Some games I enjoyed as a kid are simply unplayable today. I sincerely thought the first Double Dragon was bad-ass, and Bad Dudes was even better.

The games that made me want to play the NES, particularly, and among my favourites are:

Haven't played the [NES] Castlevania games, though. I've tried to like Castlevania, but it just isn't 'doing it' for me - think I'll blame Sonic for that one, as one issue I have with it is the slow gameplay.
Anyhow, thus far, my favourites:
Contra 1-2
Bionic Commando
Megaman 1-6
Ninja Gaiden 1-3
Rygar - I think it's the music. It won't let me stop.
Mike Tyson's Punch Out! - tried this once, didn't like it. Now, it's great fun, but a little slow
Metal Storm
Mario Brother 3 - have to admit, I've never really been one for Mario. It could never keep my interest, but this one manages it.
... and I haven't played the others enough thoroughly to turn that into a ten. Potential candidates include:
Zen: Intergalactic Ninja - VERY difficult but looks nice and plays awesomely.
Metroid - Super Metroid is possibly my favourite SNES game, so it's likely this one will be in there, but I haven't played enough to gain much of an opinion so far.
Zelda - Enjoyed all the Zeldas, even though I do think they are just slightly overrated. Only played briefly and didn't think too much of it.
Kid Icarus - Hmm. Give it time.
As for the RPG games, Crystalis is one game that made me think about picking up a NES again, but I've only briefly looked at all the RPG games.
First off, I think I'd best start off with Final Fantasy, then Dragon Warrior, then Crystalis (feel free to tell me otherwise).
Plenty here I didn't know about, though, so I'll definitely be checking those out.

Didn't realise this game was Shadow of the Ninja - fun game, though not quite on par with Ninja Gaiden, in my opinion.
Another fun Ninja Gaiden-like game is Kabuki Quantum Fighter. You might even call it a Ninja Gaiden clone.

I haven't given Kabuki much time mainly because there is just something off about attacking with your hair but maybe it's time for me to look past that
