I tried installing this on my Wii a while back and it completely broke backward compatibility afterword: Backups locked up on a black screen, original discs locked up on a black screen, GC controllers and memory cards no longer functioned properly or at all.
I pretty much left it alone since, figuring that I would need to restore from NAND to get my BC back, but I'm curious if anyone here has any insight on this issue. The FAQ mentions black screens, but no solutions that ameliorated my situation, and I hadn't seen any other issues like mine mentioned in the issues section.

You can only run one MIOS .. one for USB (or SD) or one for disc. When you installed the USB one you disabled disc support. All you have to do to get it back is install MIOS 10.

Ok, so if I'm understanding this correctly, by installing the DIOS MIOS wad, I lose support for booting games from the original disc? (I thought one of the DIOS MIOS features was being able to load games from retail disc as well as usb backup.)

I'm still unclear about why I would have lost GC controller/peripheral support, though.

Installing DIOS MIOS doesn't lose support for booting games from the original disc.
You might have installed it incorrectly.

Either re-install your MIOS or try re-installing the latest DIOS MIOS WAD here,
http://code.google.com/p/diosmios/wiki/Downloads?tm=2
using IOS 236 (doesn't have to be exactly that CIOS though).

DIOS MIOS 2.6 is out!
http://code.google.com/p/diosmios/wiki/Downloads?tm=2
-updated to version 2.6-

*Reduced HDD read time out to 25 seconds
*Added two disc feature (Extracted format is unsupported)
Use the latest DMToolBox (0.3 or higher) to install your two disc games

This will be the last version for some time, since I'm moving my focus to other
things.

Always remember; Impossible is nothing!

That's irrelevant.
The appeal of DIOS MIOS isn't simply a means of running pirated games. It's the convenience of having your entire collection on one unified HDD and allowing GC hacks and mods (translations patchs?) to run.

Owning every single GC game in a legit, physical format, does not make DIOS MIOS's existence extraneous.

I have a question about the double disc games. I recently installed version 2.5, as I stated before I'm using CFG USB Loader v70 MOD R49. I ripped all my GCN games to using that loader. They all seem to play fine. My double disc games act weird. The first disc rips like normal, the second disc only rips for about 5 seconds then acts like its finished. Is this to be expected?

Chances are CFG USB Loader hasn't added support for multi-disc games yet.
Your better off ripping both discs with CleanRip and then installing both discs using the latest DMToolBox.
