Because that's extra circuitry that takes space and adds cost. If most people are just using things as a portable, there's less point to have it in.

I have a Raspberry Pi which is a single-board ARM computer. The thing costs 35$ and has a HDMI. Considering it also has a 700mhz ARM processor, 2 USB ports, audio jack, ethernet port, 512mb of RAM, and a SD card slot, that means the HDMI port costs probably around 2$ or less to put into the machine. It really would not have been too hard for game companies to just put an HDMI port in the side of the new handhelds.
