D-Fend Reloaded is great. It doesn't look very exciting, but it makes it really easy to configure DosBox differently for different games.

I ended up creating shortcuts for all my games that autoexec a dosbox conf. I use mostly default values, just a bit of tweaking for the aspect ratios and scaling to look fine.
