Super Mario World might be the only one. There's a bunch i've played through a good 20-30 times, but SMW I'm sure i've beaten far more than that.
I've put in a LOT of time into SSBM though. That might qualify as well maybe?

Hmm, not really over 100 times, but both Zelda III and Gods are games I have completed multiple times and will complete again multiple times in the future...

I want to say Super Metroid or Link to the Past, since they're my top favorite games and I've done tons of speedruns for Super Metroid, but I'm pretty certain I've replayed the old Sonic games (1-3+S&K, CD) and Megaman 1-6 more than anything else out there. They're games you can easily clear in a single short setting, so that's a big factor perhaps. To top it off when I get in my phases with them, I usually marathon all of them together heh. Seems to happen once or twice a year, but back in the day when you just replayed games all the time, yeah I constantly beat these over and over again. Sometimes I wonder if I'm a bigger Sonic fan than Mario, haha.
For post 8-16bit era games... I think I've probably replayed Ocarina of Time and Deus Ex the most.

Mega Man X 2 and 4 - I've run through MMX4 with no hearts/etanks and could beat the bosses in any order with NO damage
Ninja Gaiden II on the NES

I will never play a game twice , there is so much games out there that I do not care to complete a game I experienced one more time. I see no point...
The only game I did this with was RE 1 because I wanted to play that game since it ever came out in 96. It was also very short once you know what to do, so I played it once with the guy and once with the lady to get the full experience. I also did replay plants vs zombies because its awesome and short.
I will revisit games that I played when I was younger, but there are not many that I completed when I was younger any way
