Water temple was much easier on the 3ds due to the on the fly switching for the iron boots. That alone on the n64 killed me a little bit on the inside everytime I had to pause the game.
Staying on Zelda, I still think Wind Waker is the best 3D Zelda ever made. Period. Second is Majora's Mask. The Minish Cap is the best 2D Zelda because I enjoyed the shrinking mechanic. Second are the Oracle games.
