Seriously, you had better bring a Game Genie for this one...it is one of the few games in my NES collection that I have not completed without a cheat device.

Wonderboy III Monster Lair (stages are half adventure island, half horizontal shmup.)
Cotton 2: Fantastic Night Dream (horizontal shmup with fighting game move inputs, hadouken, shoryuken, 180, etc.)

Only games I can think of that might apply to this are Dragon Quest Swords and Pushmo off the top of my head.

EDIT: Oh! How about Valkyria Chronicles? One moment you are selecting your units like a regular SRPG, and then suddenly it becomes a third person shooter.

Alien Storm on Genesis and Master System alternates the Beat 'em up levels with side-scrolling shoot 'em ups or shooting gallery mini levels.

Battletoads on NES and Genesis has a beat 'em up levels and the much-maligned racing level.

I think those sections count atleast IMO

Off topic but I saw Adventures of Bayou billy CIB for 20$... Should i get it? It seems to be one of the worst games ever which raises my interest level.

The thing is that it is very difficult, even by 'Nintendo hard' standards to the point of being frustrating and not enough fun for "one more try, I can do this". Watch and read some reviews.
