Two I can think of off of the top of my head are:

Sigma Star Saga (GBA)
The Guardian Legend (NES)

Both are shoot em up/legend of zeldaesque action adventure hybrids

I know there are some games with elements of different genres but not enough to warrant them as separate. Like Blaster Master. You play the game either in a side scrolling Metroid like action platformer getting through areas (as Jason's car, Sofia the 3rd), or you explore the dungeons in an overhead view similar to the first Legend of Zelda (as Jason). River City Ransom is mainly a beat-em up but has RPG elements to it.

Cobra Triangle......I'd call it a shoot em up racer? I guess.

Deus Ex and System Shock 2
Fallout 3/New Vegas
S.T.A.L.K.E.R. games

There's a bunch of 8 bit games that have different playstyles for different levels, like Superman on Commodore 64
and Guardian Legend on NES
My WTB thread (Sega CD/Saturn games)
Also looking to buy: Ys III (TG-16 CD), Shadowrun (Genesis) Hori N64 mini pad and Slayer (3DO) in long box/just the long box

Toy Story for Sega Genesis is a...

-Side-scrolling platformer
-Top-down racer (sort of like Micro Machines or RC Pro Am)
-3D Kart racer
-FPS without any shooting

I would assume that the Super NES version has just as much variety.

Jurassic Park for SNES is top-down game outside, and turns into a rudimentary FPS inside buildings.
