So a friend and I have been playing through a bunch of games that offer a 2-player mode and that allow you to go through a campaign together.
This includes games like:
Donkey Kong Country 1-3 (SNES)
Zombies Ate my Neighbors (SNES)
Obscure 2 (PS2)
Super Mario World (SNES)
Double dragon 1,2 (NES)
Secret of Mana (SNES)
Super Mario Bros. 3 (NES)
Magician Lord (AES)
And So on...
So I was wondering if there were any other games that we could play. We are really not interested in Beatemups or First person shooters, but when I search the internet only those and the games that we have already played have come up. I'm taking my monthly trip to the retro game store around here and was wondering if there was anything that you recommend I should look for. Console does not matter, seeing as I have most of the modern consoles.

Don't hate on beat em ups. Get streets of rage 1-3 for genesis because they rock. Sunset riders is also a good choice

Your list doesn't mention most of the run n' gun style games like Contra, Metal Slug, Gunstar Heroes, and so on, though that may be the etc (or just something you don't care for). Might consider Jurassic Park 2: The Chaos Continues in that genre, if you've played some of the better known entries. It's unforgiving, but better than you'd think for a licensed game.
Run Saber (SNES) is one to consider, it's kind of like Strider, but has two-player coop.
The X-Men games on Genesis have coop too, thought they're also quite difficult.
Toejam and Earl perhaps.

Rock N Roll Racing! It's best on the SNES as the music is vastly superior and doesn't pause when Larry makes comments like it does on the Genesis.
SOOO much fun for two players since you're both playing at the same time and can rage on each other as well as the computer players.

Sunset Riders is a really good game but we played that. I am trying to get a copy of Toejam and Earl so hopefully I'll find one tomorrow. We played through the Xmen games on the genesis with no luck. I'll look into Run Saber since I've never heard of it before. Same with Jurassic Park 2.
