Pokemon, Contra, Goof Troop (SNES), Mario Party, and Super Smash Bros. are great choices.

Here's some that me and my girlfriend like to play:
The various LEGO games everyone's already brought up.
Micky and Donald's World of Illusion on the Genesis.
Phantasy Star Online on Gamecube or Blue Burst on a private server.
My girlfriend really loved Marvel Ultimate Alliance which is super cheap and on multiple consoles.
Pretty much any old beat'em up, that goes for any list of great co-op titles since they're simple to pick up and play and always fun. I spent many, many hours with my girlfriend playing Dungeons and Dragons: Shadow of Mystara on an emulator.
It's hard but Firepower 2000/Super SWIV on the SNES is good fun.

My girlfriend likes fighting games. I'll only play old kof's and other snk games with because any recent I will have beaten her in about 15 seconds. I can totally recommend old school fighting games it's best if you can find one you've never played and going in blind it can be a lot of fun to just button mash with someone.

My wife and I enjoy playing shmups together. Gunbird 2 on Dreamcast is a favorite of ours. Also play the Thrill Drive when we have the opportunity. Nothing spells good couple bonding like tearing down the highway in his and hers construction cranes!

I was playing my modded xBox with CoinOps 4 on it with my wife and another friend the other day. She never plays games. We were looking at all of the 3/4 player games and the two games we had a blast with were: Got-cha - Mini Game Festival (by Dongsung Wonder Park) and Stone Ball (by Art & Magic)

My wife and I play and have played a lot of Pikmin and Donkey Kong Country together. She also got way into Bryce Manor HD on the iPad and we played through that to completion.

Interesting you mentioning Marvel Ultimate Alliance, its predecessor X-Men Legends is another great game to play with a female because it is so heavily biased towards them. The strongest characters in that game are women. Psylocke, Storm, and Jean Grey can destroy anything in that game.
I agree that beat 'em ups are a great choice for playing with a girlfriend. Many of them have strong woman to play as and they are indeed fun and accessible. It's my favorite genre. I'd love to find a girl who is into them. I'd love to play some Simpsons Arcade on the PS3 or Xbox360 with a lovely lady.
This sounds crazy, but I have seen that some women love Lollipop Chainsaw, despite all the negative press about it being exploitative towards women. They seem to be very charmed by Nick and Juliette's banter throughout the game, and I think some of the particularly smart women pick up on the fact that the game is playing with gender role reversal. The game has no co-op though.
