As some may already know, I'm thinking of getting an open console and running emulators on it. The Amiga is surprising in that it tends to be better emulated than DOS games of the same era and often the quality of graphics and sound was better until 1993 or so.
What I'm looking for is a list of great games for the system, including ports of DOS games like Civilization or Transarctica, since chances are they would run better there.
I'm open to all kinds of games but ideally you can pick them up for half and hour and resume later without it ruining the sense of progression (Hence long stuff like XCOM is okey).
Suggestions welcome!

Usually the DOS games are ports of Amiga games. Amiga emulation requires a bit more fine-tuning beyond what dosbox comes pre-equiped with, but the great games makeit worthwhile.
Here's my short-list off my Android:
Alien Breed - the original
Another World - good port/original, tho there isn't a bad one.
Bard's Tale - ported many times.
Cannon Fodder
Chaos Engine 1&2 - the originals (Bitmap Bros kick ass)
Castlevania - Amazingly bad/good graphics and controls, but it always makes me laugh.
Dune 2 - this is a port
Dynablaster - good graphics Bomberman
Eye of the Beholder - An SSI classic that's often cloned, but this is the original (I think).
Flashback - sequel-esque of Another World/Prince of Persia/etc.
Gods - awesome music and graphics - another Bitmap Bros. classic.
James Pond & sequels - sorta a Pugsy in water kinda advanture game.
Laser Squad - X-COM's Predesessor
Lemmings 1&2
Sensible Soccer - won lotsa awards
Speedball 1&2 - another Bitmap Bros classic.
Starwars - a near perfect arcade port so you might as well emulate the original.
Syndicate - I think this is what you were asking for. Awesome game.
Turrican 1&2 - the originals - #2 fixed problems but the damage system still kills me
UFO: Enemy Unknown - PC ports (X-COM) have patches to upgrade it beyond V1.4, but that didn't stop me from enjoying it back then until my savegame got corrupted by a crash. Save often and in different slots.
Wing Commander - a port of the DOS game done well.
Worms 1&2
A few ADFs will get you many hours of entertainment. The emulators can be touchy, but all the games play, sound and look good on most any hardware if you tweak the settings right.

I would definitively say there are Amiga games that are still relevant today. How relevant depends on the person's interests though and particularly for people that don't want to emulate and are e.g. in the U.S. the trouble of getting things running is likely not worth the trouble.
There are not many exclusives but there are a few good ones, and there are a good number of "best versions" in multi-platform games - with MAME around though I would say it became less relevant as some of the "best versions" were best home ports of arcade games.
Banshee - crazy amiga 1200 exclusive shoot'n up
Stardust (and Super Stardust) - The original dual-stick shooter by Team17, it was remade as Super Starudst HD for PSN
Body Blows - Long forgotten beat em up by Team17, I guess this is the original version
Bubba'n Stix - Amiga was pretty good at platformers too
Super Frog - Team17 classic platformer
Worms - if I'm not mistaken, it all began with Amiga
Rodland - One of the best arcade adaptation, and one of my personal favorites on Amiga
And Lucas Arts adventures (Indiana Jones and The Fate of Atlantis, The Secret of Monkey Island 1 and 2)
