I was bred on D-Pads, plus I'm garbage with most sticks, anyway.
I'd have to say:
SNES controller, NGCD controller, then probably Model 2 Saturn.

Genesis 6-Button pad or Saturn 6-Button pad.. leaning a little towards the way the Saturn's felt, but both are amazing controllers.

this is a toughie. For pads If it's 2d, the saturn pad. easy. the 3x3 helps for links and chains. But 3d it has to be the dualshock pads. weird. But my favorite controller for fighting games is my modded SF4 TE. I modded the stick to have a very heavy spring and enlarged the actuator for faster motions along with an octo gate. It takes close to 4mm in any direction to register on the game. a very tight, very responsive feeling!

I use the virtual boy controller with adapter to ps3 and 360. TWO D-PADS!

I generally can play both on sticks and pads... it takes 5-10mins generally to get adjusted back and forth. But, from personal experience, i'd say it can sometimes be a per-game basis on which kind of controller is best for it (or at least you perform best with).
Take for example a game like Virtua Fighter 4/5. This is a game which relies on weird dashing buffers and strict input timing, you will surely be handicapped playing this on a pad. I'm not saying it's impossible, but the difference is night and day i'd say. Then, there are games like Guilty Gear, which I personally find more comfortable to play on a pad (specifically, a Saturn style pad).
Here's my take on it though:
If the game was released first on the arcades, naturally with a typical arcade/stick setup, then i'd prefer to play it as it was originally intended, on a stick. and vice versa.

You know, I might be screwed up when it comes to D-pads. I've played so much Mortal Kombat on a SNES controller, then a lot more on a PS2 and PS3 controller. I know how stiff those D-pads are, but I've really grown to prefer the Playstation D-pad.
I just got a Saturn/PS2/N64 to USB adapter that works on the PS3, so I was just testing it out with some Street Fighter II HD Remix. The NeoGeo PS2 controller has an awesome "D-pad" (or whatever you would wanna call that thing) but I'm so use to a stiff pad. I kept jumping when I didn't mean to, it was pretty annoying. Same thing with the Saturn D-pad, only to a lesser extent. I do the same thing with a joystick though, so I guess it's just because I'm really not use to using it.
So to answer the thread question... For Mortal Kombat games, I very much prefer a PS3 controller. For Street Fighter games, my favorite controller would be a Saturn controller with the D-pad from Playstation controller. But since that doesn't exist, I guess I would have to just go with a Saturn controller. I really don't mind using the the Playstation controller for Street Fighter games, but the face buttons are set up the way they should be on a Saturn pad. Grr, it's a tough call. Good thing I'm not a big Street Fighter fan.

D-pad fighter here... sticks just don't feel comfortable to me. So the Ultimate Fighting Game Controller? Well, it appears on the Ultimate Fighting Game Console, the almighty Dreamcast! Ascii's Fighter Pad FT! Which came in three different flavors! Original, Capcom & SNK! It's basically a Japanese Saturn 6 button pad for the Dreamcast.
