One that I fairly recently played and loved (albeit emulation is the only viable option, save for a fan-translated repo cart) was Capcom's Sweet Home for the Famicom.
Never came to the US due to Nintendo of America's policy banning or censoring out brutal violence, sex, religious imagery, etc. out of games Stateside. The plot involves children being burned alive, ghosts murdering people in horribly graphic ways, and suicide. Yup.
Between the unique party system, permanent death for characters, and excellent atmosphere, it defiantly breaks the mold for Dragon Quest-era RPGs. It's considered by some to be the first real "survival horror" game, even through mostly RPG.

I'll add in Live-A-Live for SNES - An obscure multi-character RPG which Square developed and never got translated. It was good fun - didn't hook me the first time through but very satisfying.
Then check Racketboy's Hidden gems and listen to the 80's pink text earlier.
