There's no emo crap in Earthbound. And you don't even play a teen, the characters are mainly kids.

I've been playing Radiant Historia (Nintendo DS) this week. The main character is young, but he's a capable soldier and commander rather than a whiny emo. It is reminiscent of the original Final Fantasy Tactics, which had a story that was much more mature than its handheld successors.

How has Nier not been mentioned yet?! It's the quintessential "play as an ugly old dude" for consoles (and lo, it was highly praised for its story

Hyperdimension Neptunia. You don't play as 14 year old emo boys, you play as 14 year old girls with big boobs.
Seriously though... Nier, Radiant Historia, Demon's Souls/Dark Souls, Valkyria Chronicles, and any Shin Megami Tensei game are good picks for recent "mature" JRPGs. I'd recommend the Etrian Odyssey games too, if you can look past the cute character design.
Any Western RPG is darker and less "emo" than the majority of JRPGs but you probably already know that...

Actually, I think many emo bands actually sound like they could be the name of casual games on bigfishgames.com
