I had read that going to Colony 6 removes all of the time sensitive quests for Bionis' Leg... is that incorrect?

At about the 20 hour mark, my inventory is finally full (materials). Should I just sell off the ones that aren't quest items? I'm in the jungle area now, haven't even been back to Colony 9 yet, lol. I should probably go there to make some more Elements.

This happened to me too. Each item category has a different inventory limit though so that's good. I take it your crystal inventory is what filled up? What I did was go back to Colony 9 and craft as many good gems as I could, and sold the rest, which ended up being all the level 1 stuff and most of the level 2 stuff.
You should probably keep most of the collectibles since apparently they're often quest items. I notice a lot of them sell for high prices though, so I'm curious about that myself.

Nah, not collectibles or crystals, it's literally the materials set (think it's right after the equipments). That one unlike the others can only have up to 4 pages. Haven't run into trouble with anything else filling up yet, but I probably should start making room. Been selling all my equipment that I don't use though (still love how they change the appearances, although some are pretty goofy lol).

Sell off some. The game doesn't tell you all the items needed for quests. Just some. Making gems is pretty pointless until you can make really good ones later in the game. It's just a bit too time consuming, and you really need strong affinities between your characters in order to reach "Heat" and "Mega Heat." Reaching "Heat" (or 200) will yield a gem one level higher than the crystals you're working with, and reaching "Mega Heat" (or 300) will yield 2x gems one level higher than the crystals you're working with.
