Cave story is another good one. Its pretty much a metroid clone and a pretty good one at that.

While its definitely becoming better known(I played it before it got popular...IK I'm a hipster :D ) I wouldn't exactly call it mainstream. I'm sure outside of this forum, many people probably don't know about it.

Chibi Robo (GC), Croco (SS), Snake Rattle Roll (GEN/MD), Skyblazer (SNES), Moon Crystal (Famicom)... although these are semi-obscure, they aren't "Undiscovered".

There's a PC game called "Nimbus" that I quite like. It kind of has a 90's Sega feel.

Gex: Enter the Gecko was one of those games that when I played it, I didn't think it was very good, but kept playing it anyway because it somehow managed to be quite fun. Probably all the cheesy one-liners.

Gex 3 was a better game than Enter the Gecko btw. Just throwing that out there.
