I definitely have a problem with my fingers covering part of the action. I notice this all the time on my iphone games. Basically any game that requires more than quick taps.
It was also a big problem with Phantom Hourglass. I didn't mind the stylus use other than the fact that my hand was covering part of the screen for the entire duration of the game.

You must have been using a strange grip. I never had that experience on Phantom Hourglass. I had no issues with the Phantom Hourglass. I also enjoyed the Tower of Spirits.

Games designed from the start with touch controls in mind are usually fine. Certain genres don't work very well (fps and platformers) but plenty do.
I see no reason to hate them.

I don't think the touch screens themselves are the issue. The issue is when games try to emulate a button-based gamepad on the touchscreen. It does not at all feel as reliable as actual buttons.
