A.KU.MU, Jet Set Radio. The boss himself was easy (like every other enemy in the game) but the stage was incredibly screwed up and tested your reflexes, plus it had really creepy music.
Menace, from Castlevania: Dawn of Sorrow was really awesome too. When you start the stage, you're surrounded by something and you're whacking a head.. after doing enough damage, a little 'cutscene' happens and.. IT STANDS UP. I was like "holy shit, wtf!!"
Finally, Bowser is Super Mario 64. Need I say more?
What is the best boss you've encountered on a platformer?

Sonic 2 was memorable just for difficulty reasons...
But my all time memorable game (also the first game I bought with my own money)... Sonic CD and the Mecha-Sonic race boss. Down right amazing in my memories, the music, the beautiful sprites for Robotnik and Mecha (I always loved the way they looked in this game over any other incarnation of Sonic... especially Sonic 2). I hunted down the level select code just to play this level over and over again.

The Great Mighty Poo from Conker's Bad Fur Day. The song he sings while fighting him is hilarous as is the entire premise of the fight.

As far as pure platformers are concerned, the Egg Viper in Sonic Adventure was a showdown for sure. Bowser in Super Mario 64 being one of the best too, I'd say.

Conker is the only game I finished on the N64 with emulation, so I really liked that game, with that battle coming out as one of the best. I'd also have to give props to literally all bosses cept pink in Gun Star Super Heroes. Damn nice effects!
