Tecmo's Deception series, though I'm not sure the first entry still holds up well(it doesn't help that it has a MASSIVE save file that reallys hogs your memory card). The second one I loved though and is probably the best, since they didn't really change the formula after that installment. I also loved the extremely underrated Wild 9.
Both of these games had an emphasis on torturing your enemies that I found fun, particularly the Deception games, which turned killing into quite the creative process. Imagine a Looney Toons cartoon where a character sets off a series of traps designed for maximum punishment and that is what the Decpetion games from the second one onward are like. What was interesting about the Deception games was that they were very morally gray. There were points in the game where you had a choice of whether or not to kill a character and some of the the enemies you encounter were not at all deserving of such a fate.
Wild 9 was from the Earthworm Jim team I think, and had that same sense of weirdness and humor. You had to throw enemies into various lethal traps to advance through levels. You also had the ability to grab an enemy with your rig weapon and repeatedly bash them into the ground, something you couldn't truly appreciate until you did it to the last boss who was the size of a building. A great game pretty much forgotten by time

A stupendous square shooter? WTF?
In terms of unique and unknown, the first game that jumps to my mind is without a doubt Einhander. What the hell is that, you wonder? Well, it's one of the greatest shoot 'em ups ever, and of all developers Square created it. Yes, the makes of a bazillion amazing RPGs also made this incredible shooter.
Other more obvious titles include:
Castlevania: Symphony of the Night -- Showing that PS1 still kicked a$$ at 2D.
Lunar: The Silver Star -- An improved version of the amazing Sega CD RPG.
Lunar: Eternal Blue -- An equally awesome sequel.
R-Type Delta -- Another top-notch shooter, though Einhander scores points for originality.
