I wouldn't say that I "root" for Magneto per se, but I feel great pity and respect for his character.

It depends. I always root for Tom, Jerry is a jerk. Doubly so concerning Slyvester and Tweety. Tweety is my least favorite Looney Tunes character.
Generally, if a character is funny or likeable to an extent, and it is obvious due to cliches and whatnot that said character is going to lose by the end of the episode, I'll root for him. Cartoon villians and suchlike. But if the villian is a real evil guy, and give the hero a very hard time, I root for the hero. For example, I root for Batman in The Dark Knight, and for Deckard in Bladerunner.
In video games I always root for the player character. Why would I root for the antagonist? That would be rooting against myself.
