I'm in the middle of researching the values of the various Black/Silver Pixel-Art releases of NES games in different conditions as I'm considering to slowly collect them.
I know Dsheinem completed his long-box PS1 collection.
There's also long-box for the Sega CD.
Are there any other special subsets of games like these that people collect? I can't think of any others off the top of my head...

The grooved Jewel cases of PS1 games that give the cover a 3D effect. Crash Warped and Skull Monkeys for example.

Off-color cartridge collections for SNES or Nintendo 64 would be interesting to collect. For SNES you've got titles like Killer Instinct, Doom, and Maximum Carnage, while Nintendo 64 has Turok 2, the gold variants of the Legend of Zelda games, etc.

I don't think the UK had so many variants in case type as you guys. Early PS1 games came in a double jewel case, and then they switched to custom case with flimsy hinges. The Mega CD had about 6 of the cases that you guys got stuck with all through the Saturn years.
Some people collect those GBA re-releases of NES games, and obviously some people collect certain genres or a series of games but I can't think of any more physical characteristics that collectors go for.

I am trying to acquire a complete NES collection, and there are many sub-sets that I use as collection milestones. Some of these are:
5-screw games;
the black label "pixel art" games;
the silver label "pixel art" games;
the silver label Konami games;
the "Captain Commando" (a/k/a hideous box art) Capcom games;
the purple label Capcom games;
licensed Tengen games;
unlicensed Tengen games;
Wisdom Tree games;
Color Dreams games; and
AVE games, among others.
Within each set, there is usually one or two games that are difficult to locate in the wild. (Stack-Up, DuckTales 2, Mighty Final Fight, Snow Bros.; Tengen Tetris; and Sunday Funday spring to mind.)
There are some pretty interesting sub-sets on Sega systems, too:
the Activision games for the Sega Master System;
the "blue label" carts for the Sega Master System; and
the unlicensed Accolade games for the Sega Genesis, among others.
Finally, I think that the PS1 has some interesting sub-sets. These include the aforementioned "long box" games. They also include black label jewel case versions of long box games. I am trying to generate a list of these games right now, and they include some titles you would expect (Resident Evil, Ridge Racer, Twisted Metal, WipeOut) and some that you would not (Battle Arena Toshinden, Johnny Bazookatone).
I think someone already mentioned the NES re-releases on the Gameboy Advance, but if I think of any other interesting sub-sets, I will be sure to post them here.
(Someone with good knowledge of the Atari 2600's library should post here. I am sure there are tons of great sub-sets on that system.)

I always find it interesting to collect launch lineups for various systems. I like kind of having a small pile of games that represent how a console was introduced to us on day one.
