I had a few text adventures for my Apple IIe that associated a sense of creepiness with computer messages, particularly things that were written as if the machine itself was communicating them, or were typed in all capitals. I know what you mean.

A lot of the X-Men: Clone Wars game involves text messages being sent/received through Cerebro, and at one point a warning message is suddenly broken off with the words "TRANSMISSION INTERRUPTED."

Granted, that game is supposed to be moderately creepy. But I think that part startled me more than it should have.

FREAKING BERSERK. AUGH I HATE THAT BOUNCING EVIL BALL ROBOT BASTARD THING.

Ski Free is a required mention here, too. And I know they're intentionally scary, but the zombies in Zelda games...the SOUNDS they make. So, so freaking creepy, especially in OoT.

When I was younger games like Metroid Prime and Zelda had a big fear effect on me, of course I'm older now so it isn't as bad but when I was younger I couldn't get very far in games that scared me.
Also not sure of anyone here has played it but this:

Scared me more than it should have, the nurse creeps me out.

My friend can play Silent Hill, but for some reason, Biohazard Battle on the Genesis creeps him out. I don't get it.

Morrowind.

Especially after I killed everyone in that one village. Rather unsettling.
