There are plenty of deals to be had at GO stores. You just have to pick your battles. Anything Nintendo anywhere is going to be priced high. Unless you are hitting up a flea market or Craig's. But to compare those establishments (can you really call them that?) to GO is a bit unfair.
My general rule of thumb is that if I can buy something that I'm looking for at GO (or any other retro game store) and the total comes out to an average eBay price + shipping, I think it's a deal. Not having to deal with the eBay hassel and having the product in hand are definitely worth it.

Well, my comparison was more to other, albeit limited, retro stores in Houston, namely games+, and a new movie trading company-like store that just recently popped up. It's not that I'm in love with games+, but they've had some good deals that would give any competitor a run for their money (Saturn and 3DO systems last Christmas for around $15 apiece, buy $50 worth of SNES games get a SNES system for free a few months ago), along with some crappy trade in prices, I might add. I'm sure I'll have to pick my battles with GO, but I'll definitely check them out in person when I get a chance to. Woops, sorry... at work and it took awhile to add that paragraph.
Trade-in values are pretty meh. I will usually go Craig's/eBay/online forums before trading anything into GO. GO knows this and they don't make it a secret. The guys working there are honest and they will recommend another outlet if you bring something rare in.

Stopped by Game Over today during lunch. It is close to where I work. Very good customer service and friendly workers. Pretty cool setup and prices are hit or miss. They don't seem to distinguish price differences for game condition. They would have a couple copies of the same boxed game in varying condition for the same price. If you can find something near mint, it isn't too bad of a deal. I grabbed an excellent condition boxed Double Dragon 3 for $30. Not a steal, but a decent price, and I was able to check everything out and see its condition in person before buying which is nice.
I also grabbed 5 Nintendo labeled NES dust covers for $2 which is pretty good. Some games were way outrageously priced and when looked at had bad labels or missing manuals etc. Some like the Double Dragon were quite nice.
