I haven't quite played all the great games for the 'cube but here are some of my favorites:
RPG: The Gamecube had very few RPGs but the anime inspired Tales of Symphonia definitely stands out. A real time battle system and a lot of memorable characters.
Shooter: Metroid Prime 1 and 2 both great FPSs. Metroid Prime 2: Echoes also has a 2 player mode.
Strategy: Pikmin, Fire Emblem Path of Radiance (fantastic music).
Action/Adventure: Obviously Wind Waker and Twilight Princess are both must plays. I actually would prefer Zelda Twilight Princess on the cube rather than the Wii.
Fighting : Soul Calibur 2 and obviously Melee.

I can think of a few which haven't already been mentioned:
Rayman 3, and under-rated 3D platformer, best on the Gamecube.
Beyond Good and Evil, a good action/adventure game.
Super Monkey Ball 1 & 2, sort of a platformer thing, both are great for either single player or local multiplayer.
Metal Gear Solid: The Twin Snakes, a great action/adventure game. It's an updated version of the original Metal Gear Solid.
Rogue Squadron 2, a Star Wars spaceship game, and one of the few Star Wars games made for Gamecube.
Stay away from Tom Clancy games on the Gamecube, they're all superior on the Xbox, PC, and sometimes even the PS2. Ubisoft Montreal and Shanghai seemed to lack any real skill at Gamecube programming. Also, in general, if a game is multiplatform, you can assume the Xbox version will be better than the GCN version.

There's a handful of games with multiplatform releases that are definitely better on the cube. Viewtiful Joe, Killer 7, and RE4 are all I can think of off the top of my head. Basically any game that hand the controls designed with the cube in mind.
