Call me crazy but I really like he Satrn Aanalog controller. My wife claims it looks like and is about the size of a personal deep dish pizza but it just seems comfortable to me. Of course the regular saturn controllers are nice too.
I use the 360 controller for PC stuff and to play saturn on my laptop and think it's a pretty good controller.
On a related note, someone mentioned the N64 cotroller. I always thought it was a little awkward but for some reason I loved it for Mario Tennis. So for that one game I'd take it as my dream controller (wireless, etc., of course).

I'm a big fan of the PS2 controller, though I like the wireless function of the PS3 controller. Unfortunately, though UW might like it, I'm not a fan of the L2 and R2 buttons on the PS3 controller, much preferring the original design because it feels more comfortable to me. Other than that, PS2 has all the buttons I desire as well as a competent D-Pad and the dual analog sticks...it really does make me the happiest.

for the rare occasion that I'm not using an arcade stick, I love the gamecube controller. Otherwise it's my custom MAS systems, or modded HRAP2.... or one of my saturn sticks.
my "ultimate" controller;

Pre-wired Gamecube, Dreamcast, and Playstation support. PS adapts to Xbox and USB for MAME. Main 6 buttons are all I really use, the 4 off to the right are actually the C-Stick for gamecube games. The arcade stick itself can emulate the D-Pad or Analog for dreamcast and gamecube both, and it can emulate the d-pad or either analog stick of a PS2 controller. Also, If I hold the Digital/Analog selector and hit "select", it re-maps my button layout for soul calibur 2 on gamecube.

I'd also love a wireless Saturn 3D controller that had the analog and digitial controls function at the same time. Or, in other words, a Dreamcast controller with a six-button layout and more of Saturn's stylings

The Sony Dual Shock controller was amazing in my opinion to what had came before, it also trounced the saturn pad. It felt excellent, had twin analogue sticks AND rumble built in, no need for a battery equiped add on.
The next best controller and maybe even equal or better in some instances is the Dreamcast pad, again an awesome bit of kit. The VMU was an excellent idea.
I'm liking my 360 controller but tbh its ok rather than amazing, the wireless factor is a major benefit.
Due to the style of games I mostly play which are racing sims I find the PS controller the best, the DC and Xbox triggers are good but you lose out on an easy and natural gearchange which the l2 and r2 on the ps controller provide. On the DC and Xbox you have to use 2 of the 4 buttons on the main pad.
The right stick for accel and braking and the left for steering on the ps controller is also very natural. However the dc controller is the comfiest to hold for long periods.
So basically a PS dual shock with a smoothed off back, wireless, VMU style thingy and slightly bigger to fit my hands better.
