The arcade version of Golden Axe. That's comedy gold. Final Fantasy III's ending was epic and really provides a thorough resolution to the game's story

I really liked the endings for MGS3, MGS4, and Shadow of the Colossus.

Terranigma's whole ending segment was pretty insane, felt really cinematic for an SNES game.

I have seen so many that I don't know which one to pick.
Some of the more recent ones I finished, off the top of my head:
Deathspank (1 and 2, since it's just one story split into 2 games) - if you get the real ending (SEMI-SPOILERS: I assume that the real ending is the one where Sandy lives, since she's the one narrating the story.), it's kind of tragic especially when juxtaposed with the game's humorous tone.
FF Crisis Core - it's like having two endings. The game could have ended after defeating Genesis, and the cutscenes for that part kind of gave me the same relief/closure I get from other FF games, but the ending with Axel's death would have made story go pear shaped, if not for the fact that I already know what happens in the end.
Spiderman Shattered Dimensions - Peter Porker, Spiderham!
Astroboy - Omega Factor (GBA) - people who like time travel stories will get a kick out of the game's story. Getting the real ending is a bitch if you don't have any idea where to go, though.
Iori's ending in KOF 96, where he flipped out and killed both Mature and Vice (I am assuming that they died, since they both showed up in KOF XIII as ghosts).
Fire Emblem games - I always liked the obituary things at the end, it makes me feel sad for the units I've lost. It's probably the only game that made me regret recruiting a character (e.g. that girl would still be alive and enjoying farm life with her father if I didn't let her join as an archer)
