Every Day the Same Dream made me cry.
(Spoilers ahead)
On the first day, I carried out my characters mundane existence of getting up, going to the office, and working the dreary day away. On Day 2, I killed myself rather than continue a dull, repetitive life. To my surprise I was back alive to live the same day over again, like Groundhog Day. Then I started noticing the little things that were interesting around me. A falling leaf, a cow on the side of the road, etc. On the last day, I had begun to enjoy each day seeking out that little bit of colorful activity amidst the drab workaday world, but everyone was gone. Something was terribly wrong, but I didn't know what. When I went to the top of the office building and saw someone on the ledge about to jump, I realized it was me from before. I suddenly went to stop him, but there was no way to take it back and my heart lurched. I shouldn't have paid so little regard to my life. I shouldn't have chosen death. I should have chosen life. I wanted to live, but I had already screwed up and it was too late. That moment really got to me. It's the one time I clearly remember that a game made me cry.

I've done that more than once, sadly. In my defense, I was younger than 10. And the crying replaced the controller throwing other people sometimes do, so really it was the better alternative.
I've never chucked a controller. Even in my most upset moments I care too much about my stuff to tear it up. I have squeezed controllers pretty hard though.

I was really, really, really, frustrated too find out the final boss of rayman 3 had multiple stages. For some reason I had a TON of problems getting past his first stage. When the second part came when he's floating up I wasn't ready, died, and had to start over. After days of trying to only get that I...I...just...lost it and started crying.
It's really strange it was so hard to beat. After I did it once it was much easier though.

I used to rage really hard at games when I was pretty young (6-7). Guts Man's stage in the original Mega Man made me the maddest I've ever been at a game to this day (you know the part, with the platforms in the beginning). That part definitely caused me to smash an NES controller in fury. My parents were pissed.
Now a days frustrating parts in games don't even phase me. Also, I can beat that part of Guts Man's stage first try every time now.

The first time playing through I thought that the game/ps2 froze and I pushed the button and it friggin shot her. I was kinda shocked and I thought that I f'd up and replayed the boss fight (mainly cuz I didn't wanna kill her).
Round two I realized I/"he" had to pull the trigger but I didn't cry... I did feel kinda bad cuz I did feel the connection between the two characters. Still kinda sad resolution though.

Knowing nothing about the plot prior to playing, the way Zelda sacrificed her love with Link to give him a childhood at the end of OOT made me soften up a bit, and a tear was shed.

I remember Suikoden V and Xenosaga episode 3 both had this one specific moment in them that got me a little. For those who have beaten Xenosaga 3 you can probably guess, at the loss of a certain someone. Damn intense.

The bonus Tokyo 1998 Game Show video in PS1 Metal Gear VR Missions. The haunting song "The Best Is Yet to Come" with Japanese dialogue in the mini movie. The YouTube video doesn't quite do it justice. I really need a HiRes video capture of this, may have to pull directly from the PS1.

The ending of Okami got me. I was honestly kinda surprised, I was getting irritated at the game getting towards the end because it was just feeling repetitive, and I never died once through the whole game. But the ending parts of the game brought on some tears regardless.
