All the carts are clean. I've tried fidgiting with the AV cord and nothing changed.

Should I just take apart my system and remove the pin connector and soak it in some alcohol? Since I can't seem to get an efficient way to rub out the pins anymore with cardboard...

You can, but I believe it's soldered onto the motherboard. Unlike the NES pin connector, you'll have to know how to solder in order to remove and replace it.

Are there any other ways to clean the pin connector other than the cardboard method?

Was it that way on the N64? I think in these cases I've take out the whole board with the connectors and put it upside down with the pins in the alcohol.

Doesn't that damage the board?

Don't submerge the entire board. just the cart connector. It sticks up above the rest of the components...

Right, using some kind of small container filling it with alcohol, and resting the board on the edges of the container so that the cart slot is submerged but the board is above the alcohol.

I usually give it a day before use for the alcohol to completely dissolves. Also leave it in the alcohol for about 10-20 mins. So it doesn't damage anything.

Hopefully your issue is fixed. :)

Ugh, THOSE are a nightmare. I mean, I assume you're talking about the joysticks. You're better off getting ones with good joysticks and lubing them to prevent them from wearing out. You can fix worn ones, to a certain extent. But once they're worn, that's it. You're never gonna get it like brand new. Again, you can get them working better, but never like new.
