For me it was Shadow of the Colossus.
I love the gameplay, the graphics, the story, the music, controls, everything about it. But once I beat it for the first time, I just couldn't play it again. It just felt kinda empty and pointless, maybe even boring.
I've bought the game again on two different occasions after that, ending with me trading it back for a different game. I don't know what it is, but once I experienced it as a masterpiece once, replays just didn't do the job anymore.

Any RPG with the notable exceptions of: Chrono Trigger, Persona 3, Final Fantasy Tactics, and Demon's Souls.
Any Light-Gun game with the notable exceptions of: Time Crisis series, Silent Scope series. (I would actually be interested to know what light gun games others out there would play through multiple times.)
Almost any FPS in this day and age, although I would play through The Darkness again. (Too bad my copy is messed up.)
InFamous. I enjoyed it, but after beating it twice (for both endings), there's no desire to go back.

Resident Evil 4. When I played it, I loved it, and though it deserved the fame it got, but I've never been able to sustain enough interest to play it through a second time. It was just so hard, and I hated the quicktime events.

This pretty much sums up 98% of gaming beyond the 4th generation. When every game gets so long it requires a save feature, every time you complete a stage, you're thankful you don't have to do it again. Every.Single.Stage.

Metroid Zero Mission is one that comes to mind. Call me crazy, but I just didn't enjoy it as much as I thought I would. Thought it was more of a chore than anything. I only beat it for the sake of beating it.

Games I don't want to play after I've beaten them? Probably like 80% of my current gen collection. I guess that comes to mind.
