Sailor Moon: Another Story is a great RPG featuring the Sailor Moon cast.
Likewise, the couple of Magic Knight Rayearth games I've played have been good (Saturn & SFC, Saturn being the better game). Shocked no one mentioned the Saturn game yet.
Serial Experiments Lain is an... interesting... video game (I'm unsure as to which came first here). It isn't really a game, per se, but it has a different take on the Lain storyline that is pretty fascinating, and the way you uncover it is also very innovative.
The second Cowboy Bebop game (the one on the PS2) is supposed to be very good. Likewise the Neon Genesis Evangelion N64 game. I haven't played either so I can't comment. Oh yeah, same with Macross Do you Remember Love?

Forgot all about the MKR games - never played the Saturn one, but I loved the S.Famicom one.
Speaking of Evangelion, the PS2 has Neon Genesis Evangelion: Battle Orchestra - a Smash Bros clone featuring Evangelion characters (as well as unlockable Gunbuster characters). It's not great, but I prefer it over Battle Stadium DON (another Smash Bros clone featuring Dragonball, One Piece and Naruto characters) which somehow became really popular.
