Since all my systems are plugged in and on the one cabinet, I had to just get them where they would fit. I also moved the shelf height around to make sure all the consoles with flip tops could open easily.

Alphabetized within system obviously, but otherwise it depends on the form factor.

CD specific sized racks over by the window: DC, PCE/TG, PS1
Small Chinese take out style box by the window: Loose Hucards
Adjustable tall rack next to couch: Row A - Sega CD, Saturn (US longboxes and import normal CD cases), and my one DC game in a DVD case
Row B - GC & Wii
Row C - Xbox, 360, my 2 PS1 longbox games, PS2
Row D - PS2 continued
Row E - PS2 continued & PS3
Shoebox in closet: GB, GBC, GBA, and GG games, almost all in shells
Random box A in closet: DS games
Several skinny boxes in closet: Boxed Famicom, NES, SMS, and Genesis games along with loose manuals
Several flat boxes in closet: Genesis, NES, SNES, and N64 loose carts

This. I do the same with my DVDs and I would do the same with my books if there were not so many of them.

I just sort them by system and then alphabetically. All my cartridge games are together and all my CD game cases are together. My consoles just go wherever they fit.

I used to have a sweet setup that I kind of miss. I had all my newer gen consoles on my 50 inch flatscreen, and in the opposite corner of my basement I had all my older gen consoles hooked up to a huge wooden floor model TV with some bean bag chairs and whatnot. I miss the old school gaming corner. :(

Sorted out by system, all with the consoles except one. My biggest collection is PS2 games, packed away in a shelf in the back bedroom. Not needed in the front room with HDAdvance in my Fat.

I have my console games on one side of my entertainment center, my handheld games on the other side, and my PC games near my desk. I don't have them organized in order by generation. No I don't know why.

I sort by system and then by genre. Mainly because my biggest collection is NES games and I wanted all the "black label" games, the ones with the 8-bit screen shot on the cartridge together, so that sort of throws out putting them alphabetically.

As far as consoles those go by manufacturer. I have a Nintendo TV and then a Sega TV and also a main TV in the middle with more modern consoles.
