Oh, definitely. Every Colossus that fell came with a twinge of regret. I've never exactly figured out why that is though. Is it their majestic size and aged bodies? Is it the fact that you are killing some of the only life along this lonely landscape? Is it because you are killing them only out of your own self interest? Shadow of the Colossus is really brilliant in this way. I'm not sure what Ueda did that mae me feel such empathy and respect for the colossus creatures, but I did, and I was always a little bit disappointed in my character for slaying them, while simultaneously being impressed that such a small man could topple such ancient giants.
I think the developer wanted people to feel bad for killing the colossi. I mean, this is the first game that I have played that cued sad music when you defeat a boss. Usually (in my experience) when a boss is defeated, a victorious number plays, but not with SOTC.
SOTC SPOILER: The ending makes it makes sense as to why you should feel bad for killing the colossi, but also, it is revealed in the ending that the colossi were just 'prison cells' for an evil spirit. :head explode:

I must have been in a really bad mood when I played through Kotor being evil. I was being sort of a dick to everyone in my party for the whole game, but when landing on the beach on the final planet I proceeded to murder nearly all of my crew.

I tried to be good when I played that game, but I found it far too hard for me. Perhaps I thought too cynical with all the freedom the game gave us.

That's the point at which I gave up, the final beach.

Pikmin 2 - Whenever some of my Pikmin died due to my carelessness. You see some large creature or boss EAT THEM or SQUASH THEM! They make this pathetic sound as they leave this mortal coil and then you actually their little ghosts rise up from their corpses. Then when you finish playing through a day in the, the stat screen comes up and the game shoves it in your face how many Pikmin died because of you as if to say, "Nice job asshole!"
Brutal Legend - I remember a part of the game where I was carrying one of the blond rocker chicks after a squirmish between my forces and some enemies. You can carry them for a tag team attack. This is a great example of the amount of great dialogue they put into this game. I heard her say, "Can't see....too much bood in my eyes". I think I cringed a little after hearing that.
The Darkness - Spoilers
I had no control over what happened to Jenny, but the way she died was so in your face and graphic. She is executed before your very eyes and after the game had done an EXCELLENT job in making you understand why Jackie is in love with her. I actually FELT Jackie Estacado's pain

I felt like an incredible douche playing a dark side run of KOTOR. To this day, no game has made me feel like that when doing an "evil" run on games like that; not Mass Effect, not Infamous, not Fable.
Beware the wombats...
Playing: PC: The Witcher GCN: Zelda: The Wind Waker 360: Assassin's Creed 2 PS3: 3D Dot Game Heroes

I don't think I ever completed a dark run in KOTOR, but I definitely thought there was a "neutral" line in these games which was awesome, and that's not the case for Mass Effect honestly. You're either good or bad, or you end up screwing yourself over big time with the dialogue options and powers (at least in the first game from what I remember) which was a little disappointing to me.
