Ok...what Zelda era are we talking about. Because even between 1 and 2 there is a big difference. 2 is a And then 3 was a back to top view, then 64 onward is all 3d.
Here are some good ones I would recomend...
Legend of Zelda NES
Crystalis. Solid game, up there with Zelda
Zelda2
YS III: Wanders from YS. SNES/TurboGrafix. Nice platformer rpg, but lots of cheap hits from enemies. be wary.
Popful Mail. SegaCD. Awesome game, funny voice acting.
I would even say Castlevania SOTN for PS1 shares many of the same gameplay aspects.
Zelda: Links Awakening
Secret of Mana. SNES. I think this shares alot of similarities. Item collection and a series of dungeons you have to complete in order, especailly.
Illusion of Gaia. SNES. Very linear, and a bit of a platformer in dungeons but has a similar feel and is a solid game. Same series as Actraiser and Soulblazer, but those games feel like a very different genre to me.
64 and onward
Okami ps2. best zelda clone out there, i even would say Twilight princess borrows quite a bit from this game. especaily the whole part about being a wolf...
Dark Cloud 2 ps2. the lock on sytem and much of the feel of the game reminds me of zelda, except the whole city building aspect of the game that is pretty unique. Though the dungeons are quite a bit different overall i think most Zelda fans would like this game.

Yea you cannot do a zelda clone / alternative list without mentioning Okami from this point forward! Helps that I actually ended up enjoying it more than Zelda.
