You can put the manuals in there, I just don't happen to own those two. They fit fine, although I keep mine separate. As for the Neo Geo, No boots to speak of, I had a Bust-A-Move boot, but sold it away and got a real one. I'm assuming those are real MVS carts and not boots you've got there. If so, great job with the Last Blade 2 get. It's still a little outta my price range. Some day though…

I have no idea, best bet it was a conversion cab. Looks great! I like how you mounted the TV there, very nice.
I like my SNES games loose because that's the way I had them displayed back in the day when I first bought them as a teenager, but I've got to say that those cases do look nice and sharp. I might to consider doing that for SNES games since they become so easy to read from a distance. Too bad there's no room for manuals though... but I guess it's not like I have them stored w/the games at the moment anyway.
I do use cases for N64 though since they don't have end labels, and I've found The Cover Project to be a great resource for those too.
