I've played through Skies of Arcadia on DC, and if it wasn't for the high encounter rate, it would be in my top 5 RPGs. Not only is the rate high, but I timed it and it takes 2 minutes to load into a battle, fight the battle and let it load out of the battle. That is if I can one round the enemies. So every 20 seconds or so, you are pausing >= 2mins to fight a battle. Compound that with trying to find all of the "Discoveries", and you will be annoyed very quickly.
If you plan on grabbing a CDI version of the game, then you will most likely use Echelon's release. However, that release uses a compression/decompression scheme in order to fit more data on the disc. This scheme adds additional load times for battles...
From what I have read (I have never played it), the GC version is definitely what you want to go with. All of those changes sound like they would have made a good game, a great game. Adding more discoveries helps make it easier to find the others (they are sequential, for the most part). And cutting down on encounter rate, no matter how small, would be a help over the course of the game.
Added boss battles and story are just a bonus in my opinion. The ship battles were pretty fun.
So yeah, my vote is GC version of Skies.
