I think Metropolis Street Racer on the Dreamcast uses the time of the in-built clock (and maybe your location?) to decide the in-game time of day for the races.
Edit: I rwas right: "The day/night time spectrum during game play is realistic, in that the game uses the internal clock of the Dreamcast to calculate the present time in each city. Play at 8AM in England, for example, and the San Francisco races will all be at night (12 AM)"

Rogue leader game cube one of the missions is dark and differant after about 630.

Tyrian 2000 (which is free on gog has Christmas themed stuff during the month of December. For example, you shoot candy canes instead of lazers.
Yourself! Fitness (PS2, Xbox) is an exercise "game" where it keeps track of how many days you have been away and sometimes gives you crap for not exercising frequently enough. I think Eyetoy: Kinetic does something similar as well (PS2).

Certain events/enemies appear in fallout 3 when it's night/day. Also some quests can't be completed unless the NPC is awake (they sleep at night normally).
EDIT: Chibi Robo (gamecube) also has certain events available at night/day. Not sure if Chibi Robo park patrol (Ds) is the same.

Ephemeral Fantasia is an old PS2 RPG that is heavy into time based gameplay with day and night stuff. It is not a very good though.

Jordan Mechner's The Last Express takes place in real time (sped up by 6). You can literally sit in your train car for 72 hours (7 real world hours) and the game will play out to completion although you'll get the worst ending (technically it'll end way before that but that's a spoiler I'll save for you).
The World Ends With You gives you unique experience points (there are three kinds of experience and they do different things) based on the time you didn't play the game from the last save.

I know pokemon has been mentioned, but Pokemon Channel really takes advantage of an internal clock.
