Looking for the best way to go about this. Just got a boxed copy of FF III and there's some very light permanent marker on it, I feel that this can be removed (It's already starting to fade off in some spots...)
So how should I go about doing this? Tools? I have a couple of test carts that are ruined to shit so I can use those as my test dummys.

I haven't used (and don't have) a Mr Clean Magic Eraser myself, but have heard it is a little abrasive and can rough up th esurface if you go overboard. I use a white plastic eraser and electrical contract cleaner which is safe on the plastic of the cart. See the refurbishing link in my sig for some examples.

I'd try something like lift off or rubbing alcohol first, and if that doesn't work very carefully go after it with a magic eraser. They're basically just super mega extra fine sandpaper, if you go overboard they can mess up the finish of the plastic.

I would caution against the use of Magic Eraser on textured carts. They would actually smooth out the surface of the FF III cart in addition to removing any marker.

Picked up a bottle of 91% rubbing alcohol, and i dipped my electric toothbrush in there (never used the damn thing, figured I put it too good use)
Tested it on a copy of the adventure's of batman and robin, and it's working like a charm. I'll post some before and after pictures of Final Fantasy III.
So, in conclusion.. Electric Snes Brush, Rubbing Alcohol!

Yeah, magic eraser can get the texture off, which is why I avoid it. On smooth stuff it is usually fine.
Rubbing alcohol for me. Although some marker are super saiyan in strength and will never come off fully.
