I was thinking about adding a 60hz switch to my PAL mega drive and I was wondering what effect this will have on the MegaCD that is attached?
Will I have to run CD games with the switch in the 50hz position or will it run them at 60HZ without having to mod the MegaCD as well?

the jap/eng, 50/60 and the overclock are the best mega drive mods out there.
if I had to pick only one then the 50/60 would be it, the difference in games like sonic is immense.

Is the overclocking easy to do and does to really reduce the slowdown that much then?

theres a few ways you can overclock it. the easiest way is to run a wire to the cartridge slot this way is also the easiest to reverse.
The 60 hz mod removes a lot of the slowdown. Overclocking removes the slowdown when for example in sonic you get hit and lose a lot of rings.
