EarthBound, A Link to the Past, Mega Man X, Super Castlevania IV, Super Metroid [cartridge only] for $1.00
The Legend of Zelda [gray cart, Classic NES series box] for $2.00
Mega Man for Game Gear [complete] for $5.00
Two Turbografx-16's and two Turbo CDs add-on with 11 TG16 games for $60.00. Ironically, I was kind of broken up about spending $60.00 on that but I went back to the thrift store an hour after passing on it and snatched it up. Both systems work but I only have one set of cables. I don't have a Turbo CD game but both systems played audio CDs so I'm hoping they will play games just as well.
I've also overpaid for plenty of things though.

I would have to say Final Fantasy VII black label in incredible shape for free.
Metal Gear Solid 3: Subsistence LE NIB @ shelf price on release day is a close second.

Posted this before somewhere and it was old then, but I had originally gone over via a Craigslist ad for a just a few things that were going to be dirt cheap as it is, but ended up with this pile since the guy was moving back to California via train and couldn't haul it:
SNES original, 2 controllers

SNES Super Scope missing battery door, but had receiver
N64 jungle green, memory expansion, 2 controllers, rumble pack, and a transfer pack
Sega Master System in dinged box, 2 controllers and gun

Do gifts count? A friend gave me his TurboDuo & games, just because he knew I collected and he didn't want them. Included in the games were both Exile games. He wouldn't accept money either. Very nice guy

$30 CIB Steel Battalion. The dude had a lot of stuff and wanted to move it. So he just had a policy of pricing at 60% of gamestop.com prices. Gamestop was charging $50 online, but they were out of stock of course.
$25 Apple IIGS. This is the best of the Apple II line. Old guy had it in his shed for 20 years. It came with a monitor, printer, and 2 disk drives, all boxed. The boxes are a little dirty, but still attractive. This is one of my favorite systems, I highly recommend getting one.
These are the scores I think about when I miss something on Craigslist.

Battletoads and Life force salamander for the nes for like 2 or 3 dollars a piece.
