My favorite boss fight isn't really a boss fight per se, but you could argue that it is. The last level of Phoenix Wright: Trials and Tribulations [WARNING, SPOILER ALERT, SPOILER ALERT!!!], with the "boss" being Dahlia Hawthorne. Seeing all the cases in the game culminate together in their story into the final episode was just amazing. So why does Dahlia make an awesome boss? [I'M SERIOUSLY WARNING YOU; HUGE SPOILER!]Because she's already dead. She's a heartless killer who herself is dead, and thus is seemingly immortal; she's just a spirit. To put that another way, no other video game hero could fight her. If they tried, she could just re-possess another body. The only man who was able to stop her is Phoenix Wright, and words are his weapon. That's just epic.
Second, it was great to put that cold bitch away (man I love that series), and defeating The Boss in MGS3 and Mike Tyson in Punchout are my two personal favorites.
As much as I think MGS4 didn't live up to it's pedigree, and even though this isn't my favorite boss fight of all time, the last battle against ocelot/liquid was incredible. from the crawl in the microwave to the evolution of mgs battle, that last segment was perfection.

I agree 100 percent with that one, it was awesome.
Speaking of MGS, has anyone mentioned Psycho Mantis yet? Probably one of the most memorable boss fights ever.
Psycho Mantis was probably one of the craziest boss battles I've come across in a game so far. The whole fight was just... creepy. Especially with Meryl walking the way she did... Definitely memorable though.

You know, Metal Gear Solid in retrospect was a pretty weird game altogether.
I really liked a lot of the bosses in Symphony of the Night. The fight with Dracula in the beginning is really cool and memorable, even if you can't die in it.
