On the PS2 NTSC version of Mortal Kombat: Shaolin Monks you can unlock the arcade version of MK II after completing the Smoke's missions.
I'm sure it doesn't work on the PS2 PAL version though. I don't know about the Xbox versions.

The Day of the Tentacle has Maniac Mansion in it.

Railroad Tycoon 3 included a puzzle game with a trains theme. It was not advertised anywhere, it was a nice touch.

You can play several NES classics in the Gamecube version of Animal Crossing.

I have been told that Metal Gear Solid 3 has a translated port of Metal Gear 2 for the MSX, but I can't confirm this.

In Metal Gear Solid 3 Subsistence you can play the two NES Metal Gear games.

I think you can play Galaxian in some ports of Ultimate Mortal Kombat 3

Shenmue includes Hang On and Space Harrier
Shenmue 2 includes Hang On, Space Harrier, and Afterburner 2
Metroid:Zero Mission unlocks the original Metroid when you beat it.
Wario Ware: Mega Microgames does include a couple of Pyoro games and also a 1-player port of Dr. Mario.
