I'm assuming you mean ones that can use the analog stick?
I think all games can use the controller if it's set to digital.

not all games works with this controller... and yes i mean the offical analog stick one.

I was playing the European Release Wold League Soccer (not world wide) with the anolouge (however you spell it) last night. Its the best soccer game on the saturn, with the best graphix of any sport game ive seen.

Sega Rally, all other Sega racing games, some very early 3rd party games do not allow use of this.
Galaxy Force II
All Sega Ages analog arcade games.
Night Striker
That 3D Sega flight F-16 type of game, can't remember the name
It's late. keep this topic alive, perhaps others can join in.
Most games that you would expect have use for this, only early Saturn games do not support it.
I think this would make a hell of an article. 3D Saturn controller games!
Any specific genre you're interested in?

The closest I've come to finding a list of games that support the 3D pad is to look for titles in the Madroms Saturn database that have a peripheral code of 'E' (denotes that game is compatible with 3D pad) or 'A' (denotes that game is compatible with Mission Stick and/or 3D pad). The bad thing about using this method, though, is that you can't simply do a text search for 'PERIPH CODE : E' or 'PERIPH CODE : A', since a game can have more than one peripheral code.

This list, however, is far from complete as:
    I have chose not to include games that don't have codes of 'E' and 'A' together, since having the latter on its own would mean that the game is compatible with the mission stick and/OR the 3D pad (according to the GameFAQs page on peripheral codes). I fully understand that the vast majority of games of this type will work with the analogue functionality of the 3D pad since most games don't use the mission stick anyway, but it's something I can't verify for each and every game.
    I could not conduct text searches (with the 'Match case' function enabled) for games with peripheral codes ER, DE, LE, ME, PE, RE and TE, because there are instances of each that repeat throughout the page.
    There will no doubt be many games that don't have peripheral codes of 'E' or 'A' but support the analogue feature anyway

Still, I think this list serves to illustrate the point that analogue support throughout the Saturn library is quite plentiful.
